i think you'll find its to do with an occupation and partition, the two sides just happen to be 2 faiths of Christianity..

Divide and rule sure changed things from the days of the United Irishmen, the first major organised rebellion and push for a United Ireland. Most of whose leaders happened to be protestants and it was nothing to do with religion in 1798. Given a century or two and divide and rule changed all that.
